GSR swap completed, few problems. Help again!

So the GSR swap was completed, however, I have encountered the following issues:

1. The mechanic stated that the LS (01) motor originally in the car had a crank sensor (i think that is what he said) and the GSR motor does not. Therefore, the check engine light is on. How can I correct this?

2. The ecu bought with the GSR engine did not fit the connections from the GSR enginem but plugged in perfectly with the original LS ECU. Will this affect the performance? Honestly it runs good but I don't really feel the diffrence in power from the GSR and the LS, if anythiing I can see an improvement in torque. So I was wondering if it was because of the ECU? Is it recommended that I get the GSR ecu so that it maybe performs at its peak?

Ls ecu + gsr motor = no vtec

I'm not sure about the connections. I know my motor has unconnected plugs and it's a ls swap into a gsr.
