Integra GSR Reason for having ECU wires connected differently?

Hey guys, i'm trying to figure out why my stereo/clock fuse keeps blowing up, and I was trying to figure out where the short was. I got to the ECU and the wires look like a complete mess, there are live wires sticking around, and some wires are not even connected color coded, i'm wondering how my car didn't catch on fire. I bought this car a few months ago, I have a CEL once in a while but when I read it, it's just a VTEC system malfunction but it comes and goes it's off more than it's on. Car drives pretty nicely but has some idling issues, do you think I should clean up all the wires? Of course i'm going to have to do something about the live wires but should I color code all the wires? I'm just confused about why the last owner would want to do something like this. It's a stock GSR ECU, stock engine/transmission.

Its probably an OBD1 Ecu and the PO was too cheap to buy a $75 adapter harness so he cut and hacked the harness himself.
